Does anyone know if anyone makes 5000A rated metalclad switchgear, 13.8kv ? In my searches I've only come across 4000A.

the stuff you are spec'ing is utility grade, not commercial/industrial...

imho if you can't find it, there is a reason: cost, practicality, code, etc.

maybe splitting it into 2 std 3000A sections is an option: better lead time, more flexibility, lower cost, easier aquisition, expansion, maintenance...

maybe recheck your load calcs: duty factor, etc.

It seems like you should be able to get an option to beef up the gear to give it a 5000 amp rating. Seems like I've seen this done with Cutler Hammer. I would try calling whoever reps Cutler Hammer or GE in your area to see if it can be done.
