These are the two topics I have neither studied in college nor used at work. What are good resources for studying Timber and Masonry design? Are PPI books on these topics relevant and sufficient in addition to the applicable codes?

 
Design of Wood Structures by Breyer et. al. is a great resource for timber design -- you could probably glean most of the information directly from the NDS, but Breyer is much better about background information and readability.

It also has a lot of information on ASCE 7 and IBC type topics (e.g. the structural analysis / design loads side)
