My civil engineering reference manual and quick reference book is full of notes with pencil. I wanted to know if I can carry it to PE Exam or does the notes on those books have to be with a pen.

Have you looked at this thread? Some discussion on hand-written notes. Not sure if the CERM was mentioned or not.

Every state might be different but it wasn't a problem in CA.
